I would like to use the circuitry to flash 12 LEDs simultaneously. I know the kit has two circuits - Could I just use half (LD1 through LD12), and maybe change the value of R8?
Yes, should be possible, however both halves must remain active.
Please experiment in order to determine correct resistor values.
